Not too sure myself. What are some filenames of your maps? And maybe try only uploading the .bms?

After uploading maps to server, the server has to rebooted for the maps to show up in the available maps list.
You only need to upload the bms., WAC and til. files.
I rent a dedicated server too and use WolfRat to control server.
Another tip, DON'T leave any spaces in the map name, use - instead of spaces, as spaces can cause server to crash.

Only need to include .wac if there is a .wac. If there's no .wac associated with it, it doesn't matter.

also, to add to lioness' post, use a hyphen - or an undescore _ in the map file name. what you place into the editor doesnt matter, but the .bms(npj
or npz from nile) file name must not have any spaces for a dedicated server, or for wolfrat(WR wont save a file in the map rotation if it has a space
in the file name).
you will also need an ftp client to upload your maps directly to the FN server.
once you have them uploaded, login to your main FN account and reboot the server so the maps show up(be logged out of wolfrat also, it helps).

I mentioned the hyphen but not the underscore, the reason being that WolfRat is not too keen on underscores and hyphens are the safest bet
